Is it possible to disconnect the 50 Ohm terminating resistor of the FlexRIO 5774?

I don't think this is possible.

What's the need behind this?

I want to measure the CAN bus bit pulse length and don’t want the oscilloscope affecting the bus

I would come up with an isolation circuit between the bus and 5774.

You can get something like these to convert the 1 Meg impedance to 50-ohm impedance required by the scope,

This is a good discussion why not to directly connect signals to 50-ohm inputs - https://www.eevblog.com/forum/beginners/can-i-use-a-50ohm-scope-as-1mohm-by-adding-a-series-1mohm-re...
