In CVI 8.1, the .cds file is saved automatically when your workspace is unloaded; most often, this is when exitting CVI. When you create a new distribution, what is the "settings file" path? Do you have write access to this path? Can you get the .cds file to save by explicitly unloading the workspace before exitting CVI? Please create a new distribution for one of your projects, note the settings file path, then unload the workspace. Post back here with the .cds path, and attach the .cws file. Those may help explain what may be going wrong. I would also suggest copying your entire project directory around to different locations on your file system and seeing if you can get a .cds to save in any of the locations.
