The VI has "reinitialize?' input that will do the following process: subtract the output from the addition of the proporcional and derivative action. This will avoid bumpless transition after you "reset" the controller.
However, doing a step back now... Can you give more information about this problem? What would you be expecting when resetting the controller? Do you have a VI that explains the behavior that you would expect? You could use the shipping "plant" to build one that explains the problem.
