Is your VISA timeout wiat time less than your sweep time?
If possible, I always use some form of the OPC command (usually *OPC? because it's so easy to implement), and make the VISA timeout > longest sweep time.

If the failure occurs, what do you see on the instrument screen? Can you see the correct trace data?

Yes, when the query interrupted occurs, the traces on the device are projected correctly.
I looked at the raw data we get from the ZVL and 80% of the time the values are correct, the other 20% the values are false.

It seems to be firmware related problem, I discussed it with development engineer. You're running FW 3.20 version, try to get the new 3.21 from R&S page:

Ok thank you,
but the link you provided doesn't work, it says the page doesn't exist when I try to open it. Also tried searching for FW3.21 on the site but it gives 0 results.

we've updated the drivers, but the problem is still here. Query interupted error and weird graphs.

You will have to live with the reading the trace again on these ocasions. Fixing instrument FW will take some time. Use rszvl Clear Instrument Errors.vi from Utility group to clear this error from the instrument queue.
