The cRIO-9054 has a mircoSD slot, the datasheet specifies the throughput however I would like to understand do these crios have any limitation on maximum memory size of the SD card that can be used. We intend to use a 4GB card, however I would like to understand how to find these specifications and limitation for crio in general?

The only information I came across is that it officially supports MicroSD and MicroSDHC, which means cards with up to 32 GB of memory. Though there is no official documentation about it, SDXC works with the 9042 and 9047. I would expect the 905x series to support that, too. See this thread how to format the cards: https://forums.ni.com/t5/LabVIEW/cRIO-9047-and-SD-Card/td-p/4368967
There is also this KB article that discourages using cards larger that 32 GB: Can I Put a Larger SD Card in my NI CompactRIO or sbRIO Device?
The file system issue is addressed in the thread linked above.
